    Among member countries of the Organization of Economic Co-operation and Development (OECD), Japan has the highest density of magnetic resonance imaging (MRI) units. Almost 60 such units are available per every million of its population. Greece and South Korea both follow with rates of around 39 per million inhabitants. Compared to these countries, Mexico had around three MRI units per every million. The density of diagnostic imaging units can be one measurement to define the quality of a country’s health care infrastructure. Why and when MRI is usedThe invention of MRI scanners revolutionized diagnostic imaging as it doesn’t use radiation, but a magnetic field and radio waves. Since ionized radiation as used in CT-scans and X-rays is potentially harmful for the patient, this includes a significant advantage for MRIs. MRI scans are principally used for imaging organs, soft tissues, ligaments, and other parts of the body which are difficult to see. While on the other hand, computer tomography (CT) scanners are more frequently used to show bony structures. Among the global top manufacturers of MRI scanners are General Electric, Siemens, Hitachi, and Philips. The costs of MRIA single scan per MRI could cost up to 4,000 U.S. dollars, and thus double the cost of a scan with CT. The purchase of an MRI scanner could be a major investment for a practice or a hospital, with prices ranging from 150 thousand dollars up to several million dollars. Of course, there are installation and maintenance costs to be taken into account as well. With nearly 40 million MRI scans performed annually in the United States, it’s clear that diagnostic imaging costs are substantial.

    Description

    Mutation enables evolution, but the idea that adaptation is also shaped by mutational variation is controversial. Simple evolutionary hypotheses predict such a relationship if the supply of mutations constrains evolution, but it is not clear that constraints exist, and, even if they do, they may be overcome by long-term natural selection. Quantification of the relationship between mutation and phenotypic divergence among species will help to resolve these issues. Here we use precise data on over 50,000 Drosophilid fly wings to demonstrate unexpectedly strong positive relationships between variation produced by mutation, standing genetic variation, and the rate of evolution over the last 40 million years. Our results are inconsistent with simple constraint hypotheses because the rate of evolution is very low relative to what both mutational and standing variation could allow.     Description

    Dataset description:

    The Encyclopedia of Domains (TED) is a joint effort by CATH (Orengo group) and the Jones group at University College London to identify and classify protein domains in AlphaFold2 models from AlphaFold Database version 4, covering over 188 million unique sequences and 365 million domain assignments.

    In this data release, we will be making available to the community a table of domain boundaries and additional metadata on quality (pLDDT, globularity, number of secondary structures), taxonomy, and putative CATH SuperFamily or Fold assignments, for all 365 million domains (~324 million domains in TED100 and ~40 million domains in TED-redundant).

    For all chains in the chain-level TED-redundant files, the file contains boundary predictions, consensus level and information on the TED100 representative.

    For both TED100 and TED-redundant we provide domain boundary predictions outputted by each of the three methods employed in the project (Chainsaw, Merizo, UniDoc).

    We are making available 7,427 PDB files for potentially novel folds identified during the TED classification process, with an annotation table sorted by novelty, as well as 6,433 highly symmetrical folds representatives.

    Please use the gunzip command to extract files with a '.gz' extension and "tar -xzvf file.tar.gz" to open .tar.gz files .

    CATH annotations have been assigned using the Foldseek algorithm applied in various modes, and the Foldclass algorithm, both of which are used to report significant structural similarity to a known CATH domain.


    Note: The TED protocol differs from that of the standard CATH Assignment protocol for superfamily assignment, which also involves HMM-based protocols and manual curation for classification into superfamilies.

    Changelog Version 5:

    • Add: ted_365m.domain_summary.cath.globularity.taxid.tsv.tar.gz - This table, in the same format as the previous ted_100_324m.domain_summary.cath.globularity.taxid.tsv.tar.gz, contains per-domain annotations for the whole of TED, including metadata on domain quality metrics such as secondary structure elements counts, globularity scores, average pLDDT and taxonomical assignments.
    • Add: high_symmetry_folds_set.domain_summary.tsv.gz - subset of ted_365m.domain_summary.cath.globularity.taxid.tsv containing information on 6,433 high symmetry folds in TED. The entries are sorted in descending order by Z-score obtained from SymD.
    • Add: high_symmetry_folds_set_models.tar.gz - TED domain models in PDB format for 6,433 high symmetry folds in TED.
    • Add: ISP_data.tar.gz - Raw data for Interacting SuperFamily Pairs calculations used in the manuscript. A more detailed description of the ISP data is available below as well as within the tar.gz file.
    • Add: ted_redundant_40m_domain_id.list.gz - list of TED_domain_ID in TED redundant
    • Add: ted_100_324m_domain_id.list.gz - list of TED_domain_ID in TED100
    • Fix/Replace: A domain-level summary of TED, now consolidated into ted_365m.domain_summary.cath.globularity.taxid.tsv, is consistent with the protocol used in the manuscript. As Foldclass and Foldseek T-level hits provide all 4 CATH digits, we removed the H portion of the CATH code from each prediction at the T-level.
      Previously, the following columns
      14. cath_label - CATH superfamily code if predicted, either a C.A.T.H. homologous superfamily or C.A.T. fold assignment. i.e. 3.40.50.300
      15. cath_assignment_level - H for homologous superfamily assignment, T for fold level assignment.
      16. cath_assignment_method - Method used to assign a CATH label, either Foldseek or Foldclass
      sometimes showed an additional label with a T-level prediction by Foldclass in the case of T-level assignments obtained by Foldseek, e.g.

      This has now been corrected to reflect the TED protocol, with Foldclass T-level assignments applied only to domains where a T-level assignment could not be applied using Foldseek, e.g.

    This data is an extract from a bigger reddit dataset (All reddit comments from May 2019, 157Gb or data uncompressed) that contains both more comments and more associated informations (timestamps, author, flairs etc...).

    For ease of use, I picked the first 25 000 comments for each of the 40 most frequented subreddits (May 2019), this was if anyone wants to us the subreddit as categorical data, the volumes are balanced.

    I also excluded any removed comments / comments whose author got deleted and comments deemed too short (less than 4 tokens) and changed the format (json -> csv).

    This is primarily a NLP dataset, but in addition to the comments I added the 3 features I deemed the most important, I also aimed for feature type variety.

    The information kept here is:

    • subreddit (categorical): on which subreddit the comment was posted
    • body (str): comment content
    • controversiality (binary): a reddit aggregated metric
    • score (scalar): upvotes minus downvotes

    The data is but a small extract of what is being collected by pushshift.io on a monthly basis. You easily find the full information if you want to work with more features and more data.

    Description

    The files in this collection consist of the improved genomic sequences, gene annotations, and evidence tracks that were used in the analyses described in the manuscript “Drosophilia Muller F Elements Maintain a Distinct Set of Genomic Properties Over 40 Million Years of Evolution” (doi: 10.1534/g3.114.015966). The improved genomic sequences and gene annotations were produced by students participating in the Genomics Education Partnership (GEP; http://gep.wustl.edu) during 2007–2012. This study seeks to understand the evolution of the Muller F element through the comparative analysis of Drosophila melanogaster, Drosophila erecta, Drosophila mojavensis, and Drosophila grimshawi. As part of this analysis, we have improved the genomic scaffolds from the D. mojavensis and D. grimshawi assemblies, and produced manual gene annotations for D. erecta, D. mojavensis, and D. grimshawi. The digital assets include the improved sequences and annotations in GenBank ASN.1 format, and the files required to create the UCSC Genome Browser instances for D. melanogaster, D. erecta, D. mojavensis, and D. grimshawi. The Genome Browser instances include the improved genomic sequences, gene annotations, and the results of the bioinformatics analyses described in the manuscript.
