    A data set of 500 chemicals evaluated for their ability to induce cleft palate in animal prenatal developmental studies was compiled from Toxicity Reference Database and the biomedical literature, which included 63 cleft palate active and 437 inactive chemicals. To characterize the potential molecular targets for chemical‐induced cleft palate, we mined the ToxCast high‐throughput screening database for patterns and linkages in bioactivity profiles and chemical structural descriptors.     Description

    Background: Public engagement in health and biomedical research is being influenced by the paradigm of citizen science. However, conventional health and biomedical research relies on sophisticated research data management tools and methods. Considering these, what contribution can citizen science make in this field of research? How can it follow research protocols and produce reliable results?

    Objective: The aim of this paper is to analyse research data management practices in existing biomedical citizen science studies, so as to provide insights for members of the public and of the research community considering this approach to research.

    Methods: A scoping review was conducted on this topic to determine data management characteristics of health and bio medical citizen science research. From this review and related web searching, we chose five online platforms and a specific research project associated with each, to understand their research data management approaches and enablers.

    Results: Health and biomedical citizen science platforms and projects are diverse in terms of types of work with data and data management activities that in themselves may have scientific merit. However, consistent approaches in the use of research data management models or practices seem lacking, or at least are not evident.

    Conclusions: There is potential for important data collection and analysis activities to be opaque or irreproducible in health and biomedical citizen science initiatives without the implementation of a research data management model that is transparent and accessible to team members and to external audiences. This situation might be improved with participatory development of standards that can be applied to diverse projects and platforms, across the research data life cycle.

    Description

    This dataset outlines a proposed set of core, minimal metadata elements that can be used to describe biomedical datasets, such as those resulting from research funded by the National Institutes of Health. It can inform efforts to better catalog or index such data to improve discoverability. The proposed metadata elements are based on an analysis of the metadata schemas used in a set of NIH-supported data sharing repositories. Common elements from these data repositories were identified, mapped to existing data-specific metadata standards from to existing multidisciplinary data repositories, DataCite and Dryad, and compared with metadata used in MEDLINE records to establish a sustainable and integrated metadata schema. From the mappings, we developed a preliminary set of minimal metadata elements that can be used to describe NIH-funded datasets. Abstract: Knowledge found in biomedical databases, in particular in Web information systems, is a major bioinformatics resource. In general, this biological knowledge is worldwide represented in a network of databases. These data are spread among thousands of databases, which overlap in content, but differ substantially with respect to content detail, interface, formats and data structure. To support a functional annotation of lab data, such as protein sequences, metabolites or DNA sequences as well as a semi-automated data exploration in information retrieval environments an integrated view to databases is essential. Search engines have the potential of assisting in data retrieval from these structured sources, but fall short of providing a comprehensive knowledge excerpt out of the interlinked databases. A prerequisit for supporting the concept of an integrated data view is the to acquiring insights into cross-references among database entities. But only a fraction of all possible cross-references are explicitely tagged in the particular biomedical informations systems. In this work, we investigate to what extend an automated construction of an integrated data network is possible. We propose a method that predict and extracts cross-references from multiple life science databases and thier possible referenced data targets. We study the retrieval quality of our method and the relationship between manually crafted relevance ranking and relevance ranking based on cross-references, and report on first, promising results.

    Description

    Human cell lines are perhaps the go-to tool for initiating studies in many biological and biomedical research fields. While there are many papers to guide neophytes researchers along the journey, many aspects of cell culture and maintenance remain experiential and require months of training in order to obtain reproducible results. What is perhaps lacking is some foundational understanding of the cell lines used in research. This dataset is a cursory effort in this direction that attempts to summarize the key features of common human cell lines in biological and biomedical research. Features documented include organ of origin, disease model, cell type, and purpose of use. It is hoped that this small dataset will help provide the architecture for researchers interested in biomedical problems to also use a similar concept in building their own database on which more discoveries can be made.
