We present a dataset of DNA barcodes for aquatic fauna of the Panama Canal Watershed, Panama. We DNA barcoded 852 specimens from a diverse array of taxa (e.g. fishes, zooplankton, mollusks, arthropods, reptiles, birds, mammals) using COI, and in some cases, 12S and 16S barcodes. These data were collected for a variety of studies, many of which have aimed at understanding recent changes in aquatic communities in the Panama Canal. The DNA barcodes presented here are all from captured specimens, which confirms their presence in Panama and, in many cases, inside the Panama Canal. Both native and exotic taxa are included. This dataset represents a valuable resource for environmental DNA (eDNA) work in the Panama Canal region and across the Neotropics aimed at monitoring ecosystem health, tracking non-native and potentially invasive species, and understanding the ecology and distribution of these freshwater and euryhaline taxa. In response to this growing demand and following popular endorsement through a referendum carried out in 2006, the Panama Canal Authority approved the construction of a third set of locks, as part of an expansion project to allow for the transit of larger ships. This new structure was inaugurated in 2016 and has since contributed to a mostly steady increase in annual cargo transported. Container ships made up the largest share of traffic through the New-Panamax locks in 2021.

currently operates a water quality monitoring program throughout the Panama
Canal Watershed (see Figure 1 and Table 1 for location of stations). The ACP
samples water quality once per month.
The ACP published the results of this monitoring program in yearly reports
that are available on-line here: https://micanaldepanama.com/nosotros/cuenca-
hidrografica/.
These reports are available in PDF format only.
The quality of the PDF’s varies year-by-year. The reports for some years are particularly poor and, as a result, the process of converting the documents to text was difficult. Every effort was made to ensure the accuracy of the scans, but a small number of errors are likely.
STRI has digitized the contents of these reports and converted them into numeric databases. Each variable is stored in its own separate table. Table 2 lists all available files and their definitions. Unfortunately, the quality of the 2011 report was very poor and it was not possible to do automatic character conversion. The data for this report are not yet available in database format.
