There is growing interest in exploring causal effects in target populations via data combination. However, most approaches are tailored to specific settings and lack comprehensive comparative analyses. In this article, we focus on a typical scenario involving a source dataset and a target dataset. We first design six settings under covariate shift and conduct a comparative analysis by deriving the semiparametric efficiency bounds for the ATE in the target population. We then extend this analysis to six new settings that incorporate both covariate shift and posterior drift. Our study uncovers the key factors that influence efficiency gains and the “effective sample size” when combining two datasets, with a particular emphasis on the roles of the variance ratio of potential outcomes between two datasets and the derivatives of the posterior drift function. To the best of our knowledge, this is the first paper that explicitly explores the role of the posterior drift functions in causal inference. Additionally, we also propose novel methods for conducting sensitivity analysis to address violations of transportability between two datasets. We empirically validate our findings by constructing locally efficient estimators and conducting extensive simulations. We demonstrate the proposed methods in two real-world applications.

Examples include expression data for the same set of orthologous genes screened in different organisms and data on the same set of culture samples obtained with different high-throughput techniques. A major challenge is to find the important biological processes underlying the data and to disentangle therein processes common to all data sources and processes distinctive for a specific source. Recently, two promising simultaneous data integration methods have been proposed to attain this goal, namely generalized singular value decomposition (GSVD) and simultaneous component analysis with rotation to common and distinctive components (DISCO-SCA). ResultsBoth theoretical analyses and applications to biologically relevant data show that: (1) straightforward applications of GSVD yield unsatisfactory results, (2) DISCO-SCA performs well, (3) provided proper pre-processing and algorithmic adaptations, GSVD reaches a performance level similar to that of DISCO-SCA, and (4) DISCO-SCA is directly generalizable to more than two data sources. The biological relevance of DISCO-SCA is illustrated with two applications. First, in a setting of comparative genomics, it is shown that DISCO-SCA recovers a common theme of cell cycle progression and a yeast-specific response to pheromones. The biological annotation was obtained by applying Gene Set Enrichment Analysis in an appropriate way. Second, in an application of DISCO-SCA to metabolomics data for Escherichia coli obtained with two different chemical analysis platforms, it is illustrated that the metabolites involved in some of the biological processes underlying the data are detected by one of the two platforms only; therefore, platforms for microbial metabolomics should be tailored to the biological question. ConclusionsBoth DISCO-SCA and properly applied GSVD are promising integrative methods for finding common and distinctive processes in multisource data. Open source code for both methods is provided.

The integration of experimental data into genome-scale metabolic models can greatly improve flux predictions. This is achieved by restricting predictions to a more realistic context-specific domain, like a particular cell or tissue type. Several computational approaches to integrate data have been proposed—generally obtaining context-specific (sub)models or flux distributions. However, these approaches may lead to a multitude of equally valid but potentially different models or flux distributions, due to possible alternative optima in the underlying optimization problems. Although this issue introduces ambiguity in context-specific predictions, it has not been generally recognized, especially in the case of model reconstructions. In this study, we analyze the impact of alternative optima in four state-of-the-art context-specific data integration approaches, providing both flux distributions and/or metabolic models. To this end, we present three computational methods and apply them to two particular case studies: leaf-specific predictions from the integration of gene expression data in a metabolic model of Arabidopsis thaliana, and liver-specific reconstructions derived from a human model with various experimental data sources. The application of these methods allows us to obtain the following results: (i) we sample the space of alternative flux distributions in the leaf- and the liver-specific case and quantify the ambiguity of the predictions. In addition, we show how the inclusion of ℓ1-regularization during data integration reduces the ambiguity in both cases. (ii) We generate sets of alternative leaf- and liver-specific models that are optimal to each one of the evaluated model reconstruction approaches. We demonstrate that alternative models of the same context contain a marked fraction of disparate reactions. Further, we show that a careful balance between model sparsity and metabolic functionality helps in reducing the discrepancies between alternative models. Finally, our findings indicate that alternative optima must be taken into account for rendering the context-specific metabolic model predictions less ambiguous.

TwitterRecent advances in high-throughput sequencing have accelerated the accumulation of omics data on the same tumor tissue from multiple sources. Intensive study of multi-omics integration on tumor samples can stimulate progress in precision medicine and is promising in detecting potential biomarkers. However, current methods are restricted owing to highly unbalanced dimensions of omics data or difficulty in assigning weights between different data sources. Therefore, the appropriate approximation and constraints of integrated targets remain a major challenge. In this paper, we proposed an omics data integration method, named high-order path elucidated similarity (HOPES). HOPES fuses the similarities derived from various omics data sources to solve the dimensional discrepancy, and progressively elucidate the similarities from each type of omics data into an integrated similarity with various high-order connected paths. Through a series of incremental constraints for commonality, HOPES can take both specificity of single data and consistency between different data types into consideration. The fused similarity matrix gives global insight into patients' correlation and efficiently distinguishes subgroups. We tested the performance of HOPES on both a simulated dataset and several empirical tumor datasets. The test datasets contain three omics types including gene expression, DNA methylation, and microRNA data for five different TCGA cancer projects. Our method was shown to achieve superior accuracy and high robustness compared with several benchmark methods on simulated data. Further experiments on five cancer datasets demonstrated that HOPES achieved superior performances in cancer classification. The stratified subgroups were shown to have statistically significant differences in survival. We further located and identified the key genes, methylation sites, and microRNAs within each subgroup. They were shown to achieve high potential prognostic value and were enriched in many cancer-related biological processes or pathways.

Factor analysis provides a canonical framework for imposing lower-dimensional structure such as sparse covariance in high-dimensional data. High-dimensional data on the same set of variables are often collected under different conditions, for instance in reproducing studies across research groups. In such cases, it is natural to seek to learn the shared versus condition-specific structure. Existing hierarchical extensions of factor analysis have been proposed, but face practical issues including identifiability problems. To address these shortcomings, we propose a class of SUbspace Factor Analysis (SUFA) models, which characterize variation across groups at the level of a lower-dimensional subspace. We prove that the proposed class of SUFA models lead to identifiability of the shared versus group-specific components of the covariance, and study their posterior contraction properties. Taking a Bayesian approach, these contributions are developed alongside efficient posterior computation algorithms. Our sampler fully integrates out latent variables, is easily parallelizable and has complexity that does not depend on sample size. We illustrate the methods through application to integration of multiple gene expression datasets relevant to immunology.

In this project, I focus on enhancing global building data by combining multiple open-source geospatial datasets to predict building attributes, specifically the number of levels (floors). The core datasets used are the Microsoft Open Buildings dataset, which provides detailed building footprints across many regions, and Google’s Temporal Buildings Dataset (V1), which includes estimated building heights over time derived from satellite imagery. While Google's dataset includes height information for many buildings, a significant portion contains missing or unreliable values.
To address this, I first performed data preprocessing and merged the two datasets based on geographic coordinates. For buildings with missing height values, I used LightGBM, a gradient boosting framework, to impute missing heights using features like footprint area, geometry, and surrounding context. I then brought in OpenStreetMap (OSM) data to enrich the dataset with additional contextual information, such as building type, land use, and nearby infrastructure.
Using the combined dataset — now with both original and imputed heights — I trained a Random Forest Regressor to predict the number of building levels. Since floor count is not always directly available, especially in developing regions, this approach offers a way to estimate it from height and footprint data with relatively high accuracy.
This kind of modeling has important real-world applications. Predicting building levels can help support urban planning, disaster response, infrastructure development, and climate risk modeling. For example, knowing the number of floors in buildings allows for better estimation of population density, potential occupancy, or structural vulnerability in earthquake-prone or flood-prone regions. It can also help fill gaps in existing GIS data where traditional surveys are too expensive or time-consuming.
In future work, this framework could be extended globally and refined with additional data sources like LIDAR or census information to further improve the accuracy and coverage of building-level models
