Stored neonatal dried blood spot (DBS) samples from neonatal screening programmes are a valuable diagnostic and research resource. Combined with information from national health registries they can be used in population-based studies of genetic diseases. DNA extracted from neonatal DBSs can be amplified to obtain micrograms of an otherwise limited resource, referred to as whole-genome amplified DNA (wgaDNA). Here we investigate the robustness of exome sequencing of wgaDNA of neonatal DBS samples. We conducted three pilot studies of seven, eight and seven subjects, respectively. For each subject we analysed a neonatal DBS sample and corresponding adult whole-blood (WB) reference sample. Different DNA sample types were prepared for each of the subjects. Pilot 1: wgaDNA of 2x3.2mm neonatal DBSs (DBS_2x3.2) and raw DNA extract of the WB reference sample (WB_ref). Pilot 2: DBS_2x3.2, WB_ref and a WB_ref replica sharing DNA extract with the WB_ref sample. Pilot 3: DBS_2x3.2, WB_ref, wgaDNA of 2x1.6 mm neonatal DBSs and wgaDNA of the WB reference sample. Following sequencing and data analysis, we compared pairwise variant calls to obtain a measure of similarity—the concordance rate. Concordance rates were slightly lower when comparing DBS vs WB sample types than for any two WB sample types of the same subject before filtering of the variant calls. The overall concordance rates were dependent on the variant type, with SNPs performing best. Post-filtering, the comparisons of DBS vs WB and WB vs WB sample types yielded similar concordance rates, with values close to 100%. WgaDNA of neonatal DBS samples performs with great accuracy and efficiency in exome sequencing. The wgaDNA performed similarly to matched high-quality reference—whole-blood DNA—based on concordance rates calculated from variant calls. No differences were observed substituting 2x3.2 with 2x1.6 mm discs, allowing for additional reduction of sample material in future projects.

Although the tumor promoting effects of 2,3,7,8-tetrachlorodibenzo-p-dioxin (TCDD), coplanar polychlorinated biphenyls (PCBs) and related compounds in liver tissue are primarily attributed to activation of the aryl hydrocarbon receptor (AhR), the underlying molecular mechanisms are still unclear. Liver progenitor (oval) cells have been suggested to constitute a potential target for hepatocarcinogenic chemicals. To better understand AhR-driven pathways we analyzed the transcriptional program in response to coplanar PCB 126 in rat liver progenitor WB-F344 cells using high density microarrays. After 6h treatment, we identified 145 significantly deregulated genes considered to be direct AhR-dependent target genes. The number of differentially regulated genes increased to 658 and 968 genes after 24h and 72h, respectively. Gene ontology analysis revealed that these genes were primarily involved in drug and lipid metabolism, cell cycle and growth control, cancer developmental processes, cell-cell communication and adhesion. Interestingly, the Wnt and TGF-beta signaling pathways, both being involved in developmental and tumorigenic processes, belonged to the most affected pathways. AhR and ARNT-dependent regulation of selected target genes of interest was then confirmed using TCDD as a model AhR agonist, together with pharmacological inhibition of the AhR and by RNA-interference techniques. We demonstrated AhR-dependent regulation of emerging and novel AhR target genes, such as Fst, Areg, Hbegf, Ctgf, Btg2, and Foxq1. Among them, the transcription factor Foxq1, recently suggested to contribute to tumor promotion and/or progression, was found to be regulated at both mRNA and protein levels by AhR/ARNT activation. 18 Total samples were analyzed (3 independent repeats for each treatment and time point). As sulfur dioxide is a characteristic component of volcanic emissions, the LIF SO2 instrument was of critical importance to VIRGAS. VIRGAS was conducted in one deployment consisting of six science flights based from Houston, TX. The current available data products are from the NOAA LASER-Induced Fluorescence (LIF SO2) instrument, the NOAA Unmanned Aircraft System O3 Photometer (UASO3), and NASA’s Meteorological Measurement System (MMS). The ASDC houses data including 1 Hz SO2 data from seven flights, 1 Hz O3 data from ten flights, and 1 Hz and 20 Hz data for temperature, pressure, and 3-D winds from 5 flights.VIRGAS was led by Dr. Karen Rosenlof and Dr. Ru-Shan Gao of the NOAA Chemical Sciences Laboratory (NOAA CSL), as well as by Dr. Paul Newman of NASA Godard Space Flight Center’s Earth Sciences Division. MACPEX_TraceGas_AircraftInSitu_WB57_Data is the in-situ trace gas data collection during the Mid-latitude Airborne Cirrus Properties Experiment (MACPEX). Data was collected by the NOAA O3 Photometer (NOAA O3), the NOAA UAS O3 Photometer (UASO3), and the Aircraft Laser Infrared Absorption Spectrometer (ALIAS). Data collection for this product is complete.The MACPEX mission was an airborne field campaign that deployed from March 18th to April 26th, 2011. MACPEX sought to investigate cirrus cloud properties and the processes that affect their impact on radiation. The campaign conducted science flights using the NASA WB-57 aircraft based out of Ellington Airfield, Texas. Science flights were focused on the central North America vicinity, with an emphasis over the Southern Great Plains atmospheric observatory (established by the Department of Energy’s (DoE) Atmospheric Radiation Measurement (ARM) user facility) site in Oklahoma. MACPEX was a joint effort between NASA, the NOAA Earth System Research Laboratory (ESRL), the National Center for Atmospheric Research (NCAR), and several U.S. universities.The WB-57 contained a comprehensive instrument payload for detailed in-situ measurements that were targeted to answer MACPEX’s four major science questions. The first science question that MACPEX explored was how prevalent the smaller crystals are in cirrus clouds, and how important they are for extinction, radiative forcing, and radiative heating. MACPEX also sought to understand how cirrus microphysical properties (particle size distribution, ice crystal habit, extinction, ice water content) are related to the dynamical forcing driving cloud formation.
